Does this mean the items in the 3-month supply must not be pantry foods (so nothing in a refrigerator or freezer)?

You can include anything you want in the 3-month supply that doesn't go bad. I have chicken in mine because I store it in the freezer. You can even include anything that could go bad for budgeting and planning purposes- but you probably wouldn't buy a 3 month supply of lettuce as it would go bad.
